Inkscape's native format is .svg, but I also suggest a different 
application.

Boxes are easy, arrows not so much, especially curved or crossed 
arrows.  A program like OODraw or LODraw already has canned arrow shapes 
for diagrams (Flow chart and diagramming apps also have these shapes, 
(i.e., Dia)).  With Inkscape you'll have to end cap line segments or 
create arrow shapes with polygons.

The other consideration is that you say you want to create a document.  
To me this sounds like layout, combining text and graphics.

Try creating your graphics in OODraw or LODraw and implement them in 
OOWriter or LOWriter.  I expect the integration in the Office apps will 
be more intuitive and/or efficient.
