I am mostly concerned with the dependencies that might exist with applications. Also, many enterprise environments have configuration and change controls that provide governance. How is the governance adapted to work with a continuous integration environment? Is there a stop gate after the "acceptance" phase to allow release?

I am not trying to be a pain (really!) but if you can give a
real-world example that would help.
I would use packaging (rpm, deb) with dependencies and then
chef/puppet/katello to do what you want, I think.... But without a
flow and example, that is a guess.
